Isaiah actually is the centerpiece of the Scriptures with regard to
the Messiah. The ancient Jews taught that it spoke of Messiah, as
did the early Christians. More Jews have been converted to Christ
through this single chapter than by any other means.
The problem with the disciples is that they were products of their
time. Much of the teaching on the suffering Messiah had fallen to
the way side. The teaching during the time of Christ was of a
victorious Christ, who would vanquish the Romans from the
land, and then restore Israel to her former glory.
When the apostles heard Jesus share concerning the cross, it
startled them. Of course you have to realize that the apostles at
this point in time were not spiritual men. They would understand
things better in the time to come.
Of your three theories, the 2rd one would fit the picture for that
moment. You said:

It probably wasn't a denial of the prophecy as much as it was
their thinking at the time. They were still in the mind set a
conquering Messiah. Jesus actually told them that they would
understand these things later.
